The Comma You Must Place Somewhere

Why an organ tuner working in 1691 may have understood something about lead optimisation that medicinal chemistry has not written down — that when a system is over-determined, the only decision left is where to put the error.

Candidate · Unvalidated

I.The First Known Thing — the keyboard that cannot be tuned

music theory · historical temperament

Tune a fifth so that its two strings beat not at all and their frequencies stand at three to two. Do it twelve times, going up by fifths, and you arrive back at a note that ought to be the one you began with, seven octaves higher. It is not. It is sharp, by a fixed and computable amount: the ratio 531441 to 524288, about twenty-three hundredths of a semitone, known since antiquity as the Pythagorean comma. A second discrepancy sits beside it. Four pure fifths overshoot a pure major third by rather less than that, some twenty-one hundredths, and this one is called the syntonic comma.

the error is arithmetic, not craftsmanship

What matters is that neither gap is a defect of the instrument or the tuner. Powers of three do not land on powers of two, and no amount of care will make them. A keyboard has twelve keys to the octave and rather more consonances it is asked to supply, and the demands exceed the freedoms. The discrepancy is therefore conserved. It cannot be removed from the instrument. It can only be moved about inside it.

three ways of placing the same error

Three centuries of tuning are three answers to where it should go. Quarter-comma meantone narrows every fifth by a quarter of a syntonic comma and buys eight pure major thirds with the proceeds; the whole accumulated debt is then paid by one interval, the howling fifth usually placed between G sharp and E flat, and any music that needs that interval is simply not played. Andreas Werckmeister, in 1691, and Kirnberger after him, distributed the comma unevenly across selected fifths so that every key became usable but no two keys sounded alike — C major serene, F sharp major strained — and composers wrote to those characters. Equal temperament, which won, divides the Pythagorean comma into twelve equal portions and sets every major third about fourteen hundredths of a semitone sharp, everywhere, in every key, forever.

what the tuner is actually choosing

A tuner does not choose how much error to accept; that was settled before he arrived. He chooses its distribution, and he chooses it from the repertoire. Equal temperament is not the accurate solution. It is the solution for an instrument whose future use is unknown, and it purchases that ignorance by making every key slightly wrong rather than most keys right and a few unusable.

II.The Second Known Thing — the molecule that will not come clean

medicinal chemistry · lead optimisation and multi-parameter trade-offs

Walk to a hall with no keyboards in it. A lead series is a scaffold with positions on it, and a project spends two or three years making analogues at those positions. The scorecard is long: potency at the target, selectivity against its relatives, solubility, permeability, metabolic stability, plasma protein binding, hERG margin, absence of reactive metabolites, and enough exposure at a tolerable dose. Every one of these must be satisfied at once, and this is the stage's defining difficulty.

the observation the field makes and does not formalise

Medicinal chemists describe what happens next in a vocabulary of displacement. Potency is chased and lipophilicity rises with it; clearance worsens and promiscuity follows; the basic amine that fixed the solubility brings a hERG liability; the group that blocks the metabolic soft spot costs a log unit of potency. The phrase used at the bench is that the problem has been moved around. Ligand efficiency and lipophilic efficiency were devised precisely to stop a team congratulating itself on potency it had merely bought with grease, and the literature on molecular obesity says plainly that the purchase is usually being made.

how the field decides, and against what

Against this, the scoring is generic. Rule-of-five style cut-offs, quality metrics and multi-parameter desirability functions combine the properties into a single number, and the profiles they combine are largely inherited — drawn from the distribution of marketed oral drugs, or from a central-nervous-system set, or from whatever the modelling group configured at the outset. The criteria are applied uniformly across the series and across the axes, and the implicit goal is a compound that is good on all of them. What is rarely asked is whether the series can be good on all of them, or which axes this particular compound, given the route, the schedule and the patients it is actually intended for, will never be asked to play in.

III.The Bridge

no medicinal chemistry paper cites a tuning treatise

The halls share no literature at all. Organ tuners do not read about hERG, and the authors of desirability functions do not read Werckmeister. But the difficulty in each is the same difficulty: a structure with fewer degrees of freedom than it has demands placed upon it, and a designer who has mistaken the resulting residue for a fault to be corrected.

X: an over-determined structure conserves its residual; design is placement, not removal

Call it tempering. When the demands on a structure exceed its degrees of freedom, the shortfall has a determinate size fixed by the structure itself, and every apparent improvement on one demand is a transfer of that shortfall onto another. The scaffold plays the part of the twelve keys: the pocket fixes what must be paid for affinity, and the chemistry of the series fixes what each position can pay it with. From which follows the half that medicinal chemistry has not ported, because only music has had to think it through: if the residual is conserved, then a uniform criterion is not the neutral or safe choice but the most expensive one, because it spreads the error across every axis including the axes the compound will never be asked to perform on. Generic property profiles are equal temperament. They are what you tune for when you do not know what will be played, and a drug programme, almost uniquely, does know — the route is chosen, the schedule is chosen, the population and its comedications are chosen, often years before the candidate is nominated.

IV.The Question That Becomes Possible

neither discipline would ask this alone

Two things follow, and they must be taken in order, because the second is worthless if the first is false. The first is a measurement: for a given scaffold against a given site, is there a conserved residual at all? Take the series' own analogues, express each property as a distance from its requirement in comparable units, and sum. If that sum is roughly flat as the series is worked — if the compounds get better on some axes exactly as much as they get worse on others — the scaffold has a comma, and its size is a property of the scaffold that could be reported at the point the scaffold is chosen.

the tempering hypothesis

If a lead series has a conserved residual, can its property targets be set as a temperament — deliberately unequal, with the residual placed on the axes the intended route, schedule and population will never traverse — and does a series tempered to its context reach a viable candidate more often, or sooner, than the same series optimised against generic uniform criteria?

why it would matter

Because it would change what the scorecard is for. A tempered profile does not ask for a compound that is good everywhere; it asks which interval this instrument will never have to play, and puts the wolf there — deliberately, on the record, with the reason written down. It would also give the scaffold decision a number it currently lacks. A scaffold with a large comma is one on which no amount of chemistry will produce a clean profile, and knowing that in month four is worth more than discovering it in month thirty.

V.How It Could Be Proven — or Broken

a candidate must be breakable, or it is merely poetry

An intercognix candidate earns nothing until it names its own test. This one names two, and the first is a precondition for the second.

What would support it

First, the conservation test, which can be run on data already public. Take series from the medicinal chemistry literature and the public activity databases that have matched analogues with potency and at least three measured developability properties, scale each property to its requirement, and plot the summed residual against the date or the analogue index. If within a scaffold that sum is approximately invariant while its distribution across axes moves substantially, the comma is real and measurable, and its magnitude differs between scaffolds in a way that ought to predict which series terminate. Second, the temperament test. Take programmes whose route, schedule and population were fixed early, re-score their historical compound sets against context-derived requirements rather than the generic profile actually used, and ask whether compounds that a context temperament would have advanced were killed on a generic criterion that the eventual clinical use made irrelevant — and whether compounds the generic profile advanced failed on the axis the context in fact loaded.

What would break it

The first test breaks the whole thing cleanly. If the summed residual falls steadily as series are optimised — if good chemistry simply makes compounds better on every axis at once — there is no comma, the structure is not over-determined, and the specimen is an ornament. The second test breaks it differently: if a context temperament ranks compounds the same way a multi-parameter desirability function does once its weights are set to the same context, then this is configuration advice for an existing tool, not a new quantity, and it collapses into the lipophilic-efficiency and multi-parameter scoring the field already runs. It breaks a third way if the residual proves real but unplaceable — if the axes a programme would choose to sacrifice turn out to be exactly the ones the scaffold cannot dump error onto, so that the freedom the analogy promises does not exist in the chemistry.

the honest status

Note the narrowness. The claim is about a fixed scaffold against a fixed site, over the span of one optimisation campaign; it says nothing about scaffold hops, which are precisely the act of changing instruments, and nothing about biologics. It does not say which axis any programme should sacrifice, only that the question is answerable and is not being asked. And the conserved residual is an assertion, not a finding: unlike the Pythagorean comma, which is arithmetic, this one has to be measured, and it may not be there. Until it is measured this remains exactly what its stamp says: a candidate. A structural echo between two halls of the library, waiting for someone with the tools of both to walk the corridor.
